I know many search engines don't index pages with query strings. I was
wondering about special characters such as spaces and apostrophes (') and
percentage signs (%).

Percentage signs yes, since they're part of the URL-encoding system. eg.
spaces in a URL become %20.

Apostrophes... all I can say is that I don't see too many URLs with
apostrophes in them listed on google.

Tip: Design for people. Would you like to type in a URL including
apostrophes and percentage signs? IMO it is best to try to keep URLs to the
standard 26 character alphabet (lowercase) along with ".", "/" and "-".

Outside of "-" all other special characters are denied in the actual domain
name.
The period is a seperator from tld and domain name.
The "/" is a unilateral directory seperator.
No other characters should be in the name.<!-- ~MESSAGE_AFTER~ -->

Maybe I could have your opinion on this.
Currently I have URLs like

Note that <a style='text-decoration: underline;' href="http://www.hawhawjokes.com/jokes/Fun" target="_blank">http://www.hawhawjokes.com/jokes/Fun</a> Things to Do in an Office
will also work.
What would you do? Have an ID number six or so digits long? I wanted it to
be human readable.

I'd replace the spaces with underscores:
<a style='text-decoration: underline;' href="http://www.hawhawjokes.com/jokes/Fun_Things_to_Do" target="_blank">http://www.hawhawjokes.com/jokes/Fun_Things_to_Do</a> in_an_Office/

And, unless the server is set up not to be case sensitive, I'd keep it all
lower case.

Working out what that says isn't exactly easy.

What about <a style='text-decoration: underline;' href="http://www.hawhawjokes.com/jokes/Fun_Things_to_Do_in_an_Office" target="_blank">http://www.hawhawjokes.com/jokes/Fun_Things_to_Do_in_an_Office</a>
(with underscores)...or is that too long? The problem is, I have about 1500
jokes and if I wanted to use something like /todo/office I would have to
create one of these for each individual joke. Are underscores considered
bad?

IMO its too long. And typing underscores is a pain on many keyboards.
