I am trying to migrate my certificate from one computer to another. I am
going from IIKS 5.0 to IIS 6.0.

First I added a certificate snap-in in MMC for current user. I tried to look
under personal certificates but I found nothing.

Which account shall I use for this snap-in?
Where can I find my certificates?

you want to open it for "computer" then it will be stored under personal.
