I have searched everywhere and can't find a consensus opinion, so does
anyone have experience with this issue:

Will Google search and index an add on domain as if it were a seperate
domain, and will there be any loss of pagerank over time?

An add on domain is a separate domain that is hosted as part of your hosting
account. Most hosts don't provide add-on domains, one I host with
(www.bluehost.com) allows me up to 6 add-on domains. Externally, so to
everyone else including google, there is no difference between an add-on
domain and a separate hosting account, that happens to be on the same
server.

So, your main domain and your add-on domain appear separate, will be
spidered separately and be ranked separately.
